Also the software will not allow me to program left Ctrl as it thinks that left Ctrl is "Left Ctrl+Left Shift+Left Alt"

If you type TAB into the Keyboard section of the Function settings it will TAB out of the field to the clear button, rather than registering the key and placing it in the field to be programmed. This means there is absolutely no way to place TAB anywhere on the board if you move it.
